Flanagan was born in Whitechapel, East London, and grew up in Bethnal Green. His father Jim worked as a welder and later as a fish porter, and came from County Donegal in Ireland. Flanagan left school at fifteen with no qualifications and got his first job as a fish porter at Billingsgate Fish Market. He later spent summers on Fire Island, New York, and worked as a furniture maker for several years. He resumed education at the age of 25, eventually earning a degree at City University, which he began aged 29, and trained as a teacher before deciding not to pursue teaching.

Flanagan became a professional comedian in 1997 after attending a comedy course at Jacksons Lane in north London. He performed his first full-length solo show, What Chance Change?, in 2006, and in 2007 was nominated for Best Newcomer at the Edinburgh Comedy Awards. He toured Great Britain with The Out Out Tour in 2010 and 2011, his "out out" catchphrase from Michael McIntyre's Comedy Roadshow becoming widely recognised. He retains a London base in East Dulwich but lives primarily in the Hampshire countryside with his wife Cathy, with whom he has one son.
